Subdomain to Subdirectory

Hello,

We recently moved a website from a subdomain to a totally new subdomain under a subdirectory. For example from "sub.domain.edu" to "new.edu/sub/". The reports are indicating our traffic has significantly decreased. The visitors and pageviews are less than half of what they used to be. Do you know of any settings I should check to make sure I have this report set up correctly to grab the correct information?
